If you're worried about the color / flavor, you could always blend the juice drawn from the cherries back into the mix.

Depending on how you are cooking, a great majority of the seasoning can easily fall off into the grill, stick to the pan, or other similar fates. You can avoid the over-salt by going with high quality seasonings, such as Spike or Mrs. Dash, or just rolling your own out of herbs and spices.

This is what I would do, you just need to take care depending on your sauce and how low your "low" setting actually is on the crockpot. A sauce with a fair amount of sugar in it ( eg, one based off of tomatoes or containing brown sugar ) will scorch and burn if left unattended for a long enough period of time.

Personally I wouldn't chop them too small because then they become too fine to eat without a spoon.
